During busy AA engagement while in AA mode and AIM-9X selected I am hearing constant (warn system?) beep at about 2 hz. Switching to AIM-120 silences the beep. What is it trying to tell me?

The constant beep is when aim9x is selected indicates that the missile is scanning.

I assure you it isnt 2hz. :) 2khz maybe. Just sayin.

I think OP means beep 2 times in 1 second, not the frequency of tone.

It's a weapons select failure note related to going from A2G to A2A - one of the LAU rack's I think.
