The Gear Lever is another such example. Both it and the flaps will repair, but only if the jet is registered as damaged (say has bullet holes in the fuselage, a thing broken off, etc). It is recognized as damage and then you can repair normally. However there appears to be another bug where the canopy does not get repaired(put back) after the jettison.
