Hmmm, I think I know what it might be. My missions are about a year old, They were created with dynamic weather long before the new clouds were released and I also noticed that I still have 2.5.6 water effects with white caps on every wave. I can't find the tab 'precipitation' (where it should be according to the instructional YouTube video) .So I cannot generate rain in missions. The new cloud presets (with images) "Overcast with rain 1 & 2" will give you rain.
