It's definitely not needed to shut down the aircraft to stow the hook. Although I must admit I've never done it with the engine running, it's a very simple action. Place the hook switch in the up position, lift up the hook all the way, then use one of your feet to kick the hook (approximately halfway) into its latch.

 

In real life you will never do this with the engine running because the hook is only used as a backup if the wheel brakes fail. Which means the aircraft is captured by the barrier cable, will be at the end of the runway with faulty brakes, will not continu taxiing, will shut down there and be towed to a hangar/shelter.
