The best way would be to de-install the mod with the respective JSGME function.

The second best way would be to copy the files back from the backup folder you created first before installing the mod.

The third best way would be running "Repair DCS", yes.

JSGME is just a file swapper, it doesn't care what it is moving or where. If the mod is setup for it, and the mod works, then JSGME will always work.
