Correct me if I am wrong. I learned that planes take off clean unless heavy loaded.

 

Operational standard for Su-25 is to take off with flaps in maneuver position (level 1) but not 2, as done by DCS at runway takeoff configuration.

I think you are mistaken here - Su-25 should normally take-off with flaps in position 2 (landing) (even with light loads). For example see this video:

 

 

I've been also told about it from a technician that worked on Su-25's in our airforce.
