The same thing happened to me just after the latest patch (worked OK before it). The ships are actually still there, you can see something like a shadow at their locations. They are not able to shoot back at you (normally they can be dangerous if you get close). I was able to destroy them, just shoot at their location. I killed them with rockets and gun, because I could get close.
