If you have a throttle with two or more engine thrust levers and you have set them at different percentage levels of thrust, how does ATC (or engaging ATC) react to this? Does it keep the different thrust levels as you have set them, or does it even them out while trying to maintain a current air speed?

That's a good question. I don't know limitations for AT.

What about AT with one engine inoperative?

Yeah, I was thinking about that, but I assumed it would just raise or lower the working engine RPM to whatever it needed to maintain the speed you were at, the moment you engaged ATC...BUT, with, let's say, you have enough FCS damage, that you needed more power from one engine than the other to compensate (i.e. trimming would not suffice), how would the ATC handle this?

I think I've found the answer:

So, it will not engage with grossly different percentage levels of thrust,

That means it doesn't work with one engine as well.

Nice, Nikola...thanks
