See the image when i select the loadout as seen in the text it doesnt give you what you selected instead of 2 aim9 you get 6 cluster. See stores under F16 picture

Did you edit that saved loadout in the mission editor in the past? That would result in that change.

 

At least its pretty easy to just select what you want for each pylon.
