Waypoint 00 give your current position (anytime in the flight, will be updated while you are flying) and can't be edited anymore (as IRL). It's not fixed coordinate of your start point.

 

For alignment, select any Waypoint from 01 to 20 in PREP, update coordinates with coordinates of your starting position you'll find in the kneeboard. Then launch alignment as before 2.7.
