I'm wanting to set up some WW2 missions where enemy infantry are posted up in villages and firing from windows of buildings so you have to take out specific buildings so the troops can advance. is this possible?

 

it would be awesome to have enemy fire coming out of windows at you

There are armed buildings in DCS that you can place in the ME and have shoot (may look out of place in WWII), but you can't place enemies in existing buildings on the map. You can place units on buildings if that helps.

is there a way to hide infantry in buildings do you think? like clip them in, then when you blow up the building they die too

Possibly, I've never really tried to get intentional clipping. Maybe you could do it with some clever positioning of static objects around the existing map buildings.
