Does Jester employ these by himself? Or do you need to tell him or do this as the pilot?

He does when he visually sees a missile and you haven't turned it off in the Jester Wheel.

But bear in mind visibility in the backseat is very limited in the Phantom and the WSOs primarily role is to watch six and operate the radar. So he often won't see missiles and consequently also not dispense CMS often.
