I take it you are running Windows 7 64bit? I have DCSBS installed through Steam so the folder ends up in Program Files x86\Steam\Steam Apps\common\dcs black shark If you haven't installed it through Steam I would imagine it would still be in the x86 folder (32 bit), unless you aren't running a 64 bit OS. Which is odd. It searches the computer for your DCS directory and having a folder in the "default" location would probably confuse it and possibly have updates installed incorrectly. Installers usually search for executables rather than folders, AFAIK. It all just comes to a silly question of what possible performance or any other issue can be triggered by an empty or almost empty non-drivers-related folder. Another intriguing question arises - what makes someone think that something like that can be a problem when he apparently has no clue even how to approach "the problem" ;) My advise is to stay of it. You'll learn more and more and you'll find out that there are gigabytes of potentially obsolete system files and you'll get a heart attack, based on the reaction to the one empty folder with an assumption that the reaction to those obsolete gigabytes will be proportionalpheeeeewww! Though exe are not usually hidden. Ehh whatever. Op can be confident that leaving or removing said fold should cause no harm. If it does, reinstall.
