I mapped my left and right rudder pedals to left and right wheel brakes, and verified that in the axis setup the sliders were moving all the way to 100% input when I pressed the pedal to the floor.

In game however, my plane is not stopping on the runway and pushing the brake pedal has little effect on which way the plane will taxi (I assume it should have a larger effect, akin to moving the rudder in nose wheel steering mode?).

If I press W on the keyboard the plane nose lurches down and its obvious wheelbrakes are being applied.

Any idea what gives? Using the saitek pro flight rudders btw

I use the same pedals without issue. Make sure you've checked the "invert" option for both axes otherwise they'll be reversed (full brakes when the toe brakes are released, zero brakes when fully pressed).

Also while you're in the controls configuration screen, verify no other controllers are mapped for the wheel brakes.

In the sim, you can use RightCtrl+Enter to open up a small window in the bottom left showing your current control inputs, as perceived by the game. You can use that to verify your controllers are configured correctly.
