I just want to give a follow up on this with a few comments and consider this as solved as it is.
There are circumstances that prevents me from getting a lock still, but this happens under different lighting situations. So I just can't nail it down to this one situation. But they're happening very rarely now. As the the FLIR changed sometime it got more difficult to find the right brightness and contrast settings to make the targets pop out from its background. I do think that's the main reason for the struggle here and there.
I do consider that this might be more like in the real thing the drivers have to deal with. So I'm fine with that.
See tracks, it also happens with the ATFLIR. And it occurs only since last update.

Hm for whatever reason a second slow repair run did the trick.

Already reported bug. Like you say, works in single player but not on multiplayer.
