I've seen it on a video I watched recently, but not encountered it myself. Airbases should be listed in order of distance (closest first), and possibly with hostile bases filtered out (haven't checked that, I'm not usually looking at the ATC menu near enemy airfields). Next time you find it's missing, can you check on the F10 map to see if it's owned by your coalition? You could also try landing there, and see if you can access ground services (repair, rearm, etc.). And maybe take a screenshot of the map view showing the ATCs listed in the comms menu, and your location with respect to the other airfields (especially the missing one).
