How do I change the colour of textures that have transparent backgrounds?

Whenever I change the colour of the numbers on the tailfins of aircraft I get white boxes surrounding the numbers, is there a special way to save transparent information to .dds?

Save as DXT3 (with alpha layer) instead of DXT1 (no alpha layer)
