I have missions that I have created myself not showing up in the file list in DCS.  My first screen capture shows what's in that folder under internet explorer, the second one shows what DCS sees.  I'm missing "Syria - Bombing Template.miz" and "Syria Template.miz".  This just happened after I rebooted my PC.

 

Can anyone tell me what's going on?

Afraid I can't help you, but if you attach your missions here, I can try and see if they work on my pc.

My DCS doesn't recognize/find these miz files either.

 

I noticed two things though:

 

1. Your mission files seem corrupt

When opening your Syria Template.miz file with WinRAR I get a "Diagnostic message"

Somehow I'm unable to actually get this message on my screen, but it is there:

By using Alt-Tab I am able to at least read that it says: "Unexpected end of archive"

 

Maybe someone with more WinRAR knowledge could chime in on what this means..

2. 

I noticed that all my miz files (regardless of complexity and map) have three additional files in 'em.

  • warehouses
  • options
  • theatre

I don't see these files in your missions

Something similar happened to me, usually after DCS crashed on me. I managed to recover a mission by 

  • creating a new mission in the same map, with the same coalitions 
  • quitting DCS
  • opening new .miz with archiving tool (e.g. 7-Zip)
  • opening corrupt miz
  • copy the mission file from the corrupted to new miz (replacing the existing)

This is not guaranteed to work, and all audio files or imagery you had in the original (now corrupted) miz are gone. But at least you have most triggers and unit positions. Going therough triggers you can usually piecemeal restore the audio and image files.
