Are you able to run the campaigns as multiplayer co-op, or convert the phases to multiplayer compatible? I haven't been able to work this out.

The problem right now is that only the "Activate Group" trigger works correctly in MP, you will have to wait until that is fixed. Apart from that you can simply add client units to the mission or convert existing ones (select "Client" from the "Skill" drop down menu in the mission editor). Note that the clients cannot be in the same flight.
