Is there a list of keyboard commands that cannot be programmed into the HOTAS?

Not sure what you mean here, every HOTAS worthy of it's name has a software that allows you to program the HOTAS in order to "mimic" a keyboard. As such you should be able to do with a HOTAS everything you can do with a keyboard.
