It flashes to indicate that you have it set to radar altitude. But the radar used for the altitude measurement is small and pretty weak, and thus has a maximum usable altitude (5000 ft). Above that, the HUD will display barometric altitude and the "B" will flash :-)

Also, the radar altimeter will stop working when in an excessive bank angle because the transiever is on the bottom of the aircraft and loses its signal when not pointed directly at the ground.
