I backed up my DCS 'mods' folder to an external HDD before re-installing Windows. After reinstalling Windows and DCS World, I've copied the aircraft, terrains and campaigns back to the correct location but I'm getting authorization failed on them. It's asking me if I want to install all the other modules that I didn't back up every time I open the module manager.

I'd presumed after logging in and having an internet connection activation would occur automatically. Do I need to delete them and re-download? Or is there some way to activate them?

Maybe your backup was made on a slightly  older version of DCS, run a dcs_updater repair to make sure that every file corresponds to the same version.
