Is there a way to make the HMCS not to disappear when overlapping the hud.

Yes there is,

press LIST - M-SEL - RCL and you enter JHMCS page on the DED.

First 2 lines are HUD BLNK and CKP BLNK, you can select and deselect them with M-SEL.

 

HUD Blanking. Displayed in highlighted text when enabled using the 0/M-SEL button. When enabled, the
HMCS will blank when the helmet LOS is within the boundaries of the HUD blanking area

 

Cockpit Blanking. Displayed in highlighted text when enabled using the 0/M-SEL button. When enabled,
the HMCS will blank when the helmet LOS is within the boundaries of the cockpit blanking area.

Also: Remember to align the HCMS when cold-starting the jet. I didn't catch this step for a few weeks after starting with the F-16. Super quick, and super helpful.
