I am trying to the use the knobs on the orion to alter the heading and course but there is a problem. 

For example, when i turn the course line knob the f18 cockpit and the course switch flicks back and forth like mad - but the course does not change. 

See the video for an example - i use the knob on the orion, no joy, then use the mouse - works fine. Then finally the knob again and it doesn't work. 

Any advice?

The Heading and Course setting switches are not meant to be bound to Rotary Encoders. I have bound them to UP/DOWN toggle switches on my button box and that works fine. Rotary encoders produce a burst of very short contact closures when you turn them. The Heading and Course switches need to produce prolonged contact closures for as long as you depress the switch UP or DOWN.
I use rotary encoders for HMD OFF & Brightness, and for the AAU-52 Altimeter Pressure knob, and they work fine there.

IIRC you can adjust the time it will send the pressed signal in SimAppPro to something longer and it should let you change the heading.  But, as the others have said, it's not going to be a good experience because you'll be turning forever to get not very far.  Better to have it on a switch where you can hold it and it will allow you to type what you want on the UFC after a few seconds.
