I have a Microsoft Sidewinder FF2 that I really enjoy flying with, but I could use a separate throttle for a HOTAS setup. Can I just buy a separate throttle and use it together with the Sidewinder, or are the throttles out there linked to a unique joystick only?

Yes, you can.

For example CH PRO Throttle, CH Quadrant, Saitek PRO Flight Throttle Quadrant. These work "standalone".

 

Throttle from Saitek X-52/PRO HOTAS is suitable too.

I can highly recommend CH Pro Throttle. I'm using it along with Logitech Freedom 2.4 and soon, hopefully, with Saitek Pro Pedals.

well it depends on your skills, but with the right materials and tools you can build your own throttle solution. there are plenty ways you can deal it..take an older usb stick and you can share the electronics for a new device or get creativ to construct an own solution..

 

i used to build some of my game interfaces on my own, you can have a look in my profile albums to get some inspiration i actually am working on an dualthrottle solution (until TM Warthog HOTAS will be available!) and there are many things you can learn on these aspects.
