Can you post a track, the way you're doing it should work. One thought though, are you lasing the first target when you set your SPI there. If you aren't that can cause the bomb to miss long making it appear that the JDAM flew towards the second target.
If you want to change the coalitions in a mission, create a new one. If you want to change who owns the FARP they can be captured by putting ground units there.
You have to do it manually. Find the saved mission and change the extenstion to zip. Then open it and open the file inside called mission with notepad ++. (Not ordinary notepad.) Search for the callsign of the aircraft you want to change. You can then change whatever you like. So in the ME if you set Chevy-21 as a callsign, you could search for "Chevy 21" and then change it to Chevy 12.

For larger SAM sites you can try rockets, their very easy to use after some practise, the main advantage is the ability to cover an area and if you plant a couple near unarmored targets like radars you're likely to hit them. (Plus firing 40 rockets in one burst looks bloody awesome :D)
Oh dear god, couple of points (Harrier nut I know,) I'm sure 16 pilots would disagree with the fact that the Harrier isn't dangerous to fighters. The US navy never used the AV-8 as far as I'm aware. The F-117 carries IR missiles? And as far as I'm aware the F-22 doesn't have HMS. (I'm sure I saw something about that.) And does the F-15C really carry the phoenix? You learn something new every day. :D
