I've made a few SP missions to practice aspects of the Tomcat, with the aircraft already airborne. When I click 'fly', regardless of what speed I've set for the aircraft the flaps deploy and the stick goes to full left deflection. I can catch this before it causes damage, and the stick deflection is overridden by my HOTAS position as soon as I move it, but this shouldn't be happening.

What if you touch any controls on your HOTAS before clicking Fly?

I have to do it every first mission in DCS session - otherwise HOTAS is not synched properly. Not module specific.

Hello

Might have a link to the Sync controls with Hotas option. Try to play with it on or off, there are threads which report a bug with this as of 2.7, don't know if this is fixed ->
