I bought a 99 cent app for this very reason. Search for 'GoodReader' on the app store. There are quite a few ways to download the PDF into the app. I used google docs.

 

It's quite an amazing value for such a cheap app.

 

This probably sounds silly but can the ipad not view pdfs?

iBooks, apples default pdf-reader.

 

This. I have both the DCS:WH manual and the USAF A-10A flight manual in iBooks on my iphone. Just drag and drop the pdf files onto your itunes books screen.

Drag the PDF into itunes and it prompts you to install iBooks, I was using it to read the manual today its great.

I prefer Docs to go, it retains zoom setting from page to page. Plus it uses Dropbox in addition to desktop sync-ing, bypassing iTunes. Convenience is key here. A little bit overkill if you only need to read PDF files since it costs 10 bucks for the standard version and 17 for the premium, its main thing is Ms office Docs compatibility.
