I had been reading Air Forces Monthly and they had an article that mentioned anti-ship methods.

SEAD first to destroy the SAMs. Then anti-ship missiles to destroy the Upper deck and then Bombers to pierce the hull and finally sink it.

I was targeting an Oliver Perry with Kh-58s and couldn't seem to wipe out the SAMs until the ship was sunk.

Are there no sub-systems damages on a ship?

No, unfortunately, it is not implemented. The common answer you'd get from a beta tester or a dev is that the naval aspect of LOMAC has been less developed than A/A or A/G.

There is no sub system on ground target too.

Imagine how many time a shilka could be operationnal after some gun hit ?

Il only un bullet hit the radar system, no way, but even after more than 4 ou 5 gun fly-by, the shilka is always locking and firing us.

It would be nice if a gun hit countdown could be implemented. The vehicule doesn't explode, but couldn't working, running or firing with some gun hit.

As others have already noted, discrete damage to shipboard SAM sytems isn't modeled. This has certainly been something we've been asking to have implimented for a number of years. That being said, discrete shipboard damage through bomb hits had already been modeled in the Flanker series. (I've never quite gotten around to seeing if it still exits in LOMAC.) For instance, rear gun emplacements would take bomb damage and stop firing, etc. So there had been some discrete damage modeling at one point in the past--at least in term of iron bombs.

Part of the problem has been that guided munitions (ASMs, ARMs, guided bombs) seem to be coded to hit amidship. As such, their destructive force seems only to be used to calculate total damage toward sinking or totally incapacitating the ship.
