Doing full communication here I am unable to talk to my no. 2 it seems. I push COM2 and issue orders but I get zero replies. Is there something I need to be doing to talk to the AI wingman?

Yes, I've tried radio #1. Is there a way to control which frequency to be used intra-flight?

In most missions I have the same problem.

It's whatever is set as the group frequency in the editor (or updated via waypoint command, script, etc.)

It seems the group channel is tied to COM1, Channel 1. I tried setting this to 127.5 (the default) and changed the Stennis' frequency to another; then tuned the Stennis on COM2. Then Stennis stopped replying. Next, I tried restoring the Stennis' freq. back to 127.5 and tuned it on COM1/Ch1, then removed my group channel and finally added a "Set Frequency" command to WP0 with a frequency of 131. I spawned in and took off with my wingman, then tested a formation command on COM2. Still no reply.

What am I missing?

From a new test mission starting with an air spawn flight of two F/A-8C Lot 20 and one ship, set RADIO PRESETS

COMM 1: ARC-210

Channel 1 252 MHz AM/FM

Channel 2 127.5 MHz AM/FM

And

Stennis 127.5 MHz AM (aka default)

You should be able to contact your flight on button 1 of radio 1 and the ship on button 2. Make sure you're using the COM1 radio as seen in white text above the "F1" option. Don't use easy comms. Don't have any waypoint frequency change commands.
