No, you will not loose them. All DCS modules consist of mandatory part available ingame and paid part (cockpit).

DCS W has two "core" directories to the modules... 

  • CoreMods directory with all external models and all modules.
  • Mods directory with all cockpits and funtionality about modules.

Uninstall the FC-3 only will erase the Mods FC-3 directory, but the external models continue present on the DCS W directories, on fact, with a new module has been release, more data has install on the core mods with the prooper info and external models, etc to working into editor and MP, same with have a update

3. If one uninstall FC3, you'll lose the flyable F-15C.
