So, I noticed after I installed the Nightstorm CFT mod and what not, ALL ECM pods are invisible on ALL my aircraft. I understand why they did it on the CFT mod but should that affect my other modules? Am I able to go in and change that somewhere in a LUA file?

Depends on how they achieved the invisibility. If they edited the textures or replaced the model files, you won't necessarily fix it by editing luas. Check out the mod and find out how they did it and you'll be able to fix it. 

Or remove all mods and run a repair.

Use the long ALQ-184 for the CFT Mod, which is then invisible. The normal ALQ-184 and ALQ-131 will still be visible.

Swap the scripts, see if they appear on the other aircraft, use the long pod and see if that is invisible on the CFT Viper...I'll give that a shot!
