Maybe your designated waypoint have an elevation above the ground.
Make sure your waypoints elevation are on the ground.

Before you commence your attack. Unbox the waypoint and follow the diamond.
Radar altitude will calculate your height from the floor and it has a limit of 5000ft.
So if you are above 5000ft from the floor, the altimeter will switch to Barometric.
Maybe the second target is donated by the AWACS and it is not picked up by your radar. This is why you can't lock him up.
If you have the track file or TacView, try to investigate where is the second target related to you. Maybe because you are using TWS and AUTO to lock the first target, you radar is pointing away from the second target.

The current JTAC currently implemented, would choose the designator or pointer depending on the weapon. And it would not emmit both IR and Laser.
Smoke or IR Pointer for cannon, IR MAV and general bombs. While laser designator for LGB and laser MAV.
Got it. So IR Pointer and FLIR optics are working on different wavelength.
So basically, Smoke is used to mark targets at daylight and IR Pointer at night.
What I'm missing right now is TGP Pointer on the HUD so we can point the TGP to where the target is painted by IR for better identification.
