What is the correct way to shut down the aircraft? I click everything off, but what about Jester? And theres still a light in some systems...

Well, the list is long both for a pilot and RIO, slightly changes based on land or a boat. We're not allowed to paste the Navair here nor do I want to make a list shorter myself so just take a look for yourself in the NAVAIR manual. Basically leave the aircraft with airbrake/flaps/spoilers retracted, all switches off, wings overswept, engines off, some device/systems testing involved.

There's emergency generator running for awhile so the lights will go off after a minute after the engines are off.

Jester will shut down the aircraft automatically when you spool down the engines, so no need to tell him anything.

If you want a quick way in the front pit, basically oversweep wings, turn of all systems like HUD VDI, ICLS, radios tacan etc etc and spool down your engines.

If you want to do the proper procedure as Draconus mentioned above.
