Started DCS, then plugged stick and trackir, then clicked rescan devices. Which deleted all my joystick settings.

Is there a way to retrieve them?

Maybe you got different ID for your devices. Try to use Import Profile function. Mark the joystick column, click Import, then search for the joystick profile in \saved games\dcs\config\input\<modulename>\joystick

EDIT: I wrote all this before seeing @draconus answer.

I don't think they got deleted. Your custom controls are stored here: "Saved Games\DCS...\Config\Input". You should find .diff.lua files related to your devices in each aircraft folder.

Do you see you .diff.lua files? If so :

  1. Look at the GUID (a long string looking like this : {G46DE-A5476-78764-0000-..} in each file name.
  2. Then look into your "Saved GamesDCS...\Logs\dcs.log" file (may appear as "dcs") for the device init sequence (simply look for the words "joystick", "rudder" or "throttle" and you should find it quickly).
  3. Now, compare GUIDs found in your .dff.lua file names with those found in the log file:
  • If GUIDs match, DCS should be able to find your custom controls.
  • If they don't match, backup your whole "Input" folder, then rename your .diff.lua files so they have the new GUIDs (those found in the log file). EDIT: Or use the import function, as described by draconus.
