Do they both launch the same version of the game? Personally think they should drop one of these folders, if they do launch the same version, as its unnecessarily confusing

They intend to remove the bin-MT folder at some point, but removing it would inevitably cause all kinds of grief due to people with shortcuts pointing at whichever folder they removed freaking out that their DCS no longer works. They seem to be dragging their feet a bit to minimize the number of people still using the bin-MT folder. 2

The easiest way is really starting DCS, (correct exe), right clicking DCS on the Taskbar once started, and select pin to Taskbar if you use it often, or just press LWin and type DCS. Do not remove any folders from dcs, you can stop using the bin-mt folder and use the bin folder, but it is not a good idea to remove anything. Blasphemy I'm willing to guarantee the number of hours that ED support (and helpful people in the DCS forums and discord) will spend on this when it does get removed would blow your mind. And sadly @silverdevil's suggestion would likely only reduce those hours by 10% max 4
