The GBU-31 is the Mk-84 (2000lbs general purpose bomb) with the JDAM guidance kit.

The GBU-31(V)3/B is the BLU-109 (2000lbs hardened penetration bomb) with the JDAM guidance kit. It's a bunker buster bomb.

Do they have different effects in game?
That's debatable. I'm not sure whether DCS has hardened surfaces to begin with.

So now there is the:

GBU-31(V)1/B - GP or mk84

GBU-31(V)2/B - ???

GBU-31(V)3/B - BLU109

GBU-31(V)4/B- ???

and also GBU-32(V)2/B (guessing its a 1000lb)?

so what are the 2/B and 4/B?

1/B and 2/B use the same warhead (Mk-84), same for 3/B and 4/B (BLU-109). The main difference being that the 2/B and 4/B are thermally coated for the Navy and Marines to resist cook-off in the event of a shipboard fire (1/B and 3/B are for the Air Force, and not thermally coated). Obviously this has no effect in DCS at the moment, but the GBU-31 models have an argument to change the appearance to have the thermal coating; this alternate appearance will likely come in the future.

One thing I also hope to see sooner than later are the additional nose fuzes and plugs used on JDAMs. Right now everything has the M904 impact fuze, but most of the time JDAMs are equipped with aerodynamic plugs or use the DSU-33 proximity sensor instead.

Luckily it's planned:

As a current munitions systems personnel in the USAF, I can concur that GBU-38s and GBU-31(V/1)s typically have the DSU-33, and the GBU-31(V/3)s always have nose cups installed in the front & the fuze installed in the rear since it's a penetrator/bunker buster.
