If you use the take-off trim button it will reset after a catapult launch (don't know about airfield, you have to check the FCS or CHKLST page)
If you manually add more trim you will have to reset it yourself.
No, the AoA is accurate. Think of it like this:
green light? GO!!! (you're slow!)
Red light? STOP!!! (you're fast!)
yellow O? OK!
and the flaps issue is known and they're working on it.
to tell you guys the truth whatever accent Betty is sporting takes a back seat to the flaps dragging the Hornet out of the sky unless you run the throttles (instead of walking as is supposed to be happening)
Many, many throttle movements is my friend. I've found adding two power increments and one back works well enough for stabilizing descent. Still a ton of work though, much like the real thing compared to RL landing videos with the throttle and stick in view of the camera.
On the carrier take off instant action Persian gulf mission, flying to waypoint 1 i noticed the marker at the top seems to fluctuate all the way to the left of the HUD and then back again.
The real world F/A-18C is capable of autopilot coupled to the navigation system, if that's what you're asking. There's no reason to believe ED will skip modeling that based on current development of the module

I have a completely fresh clean installation and I have the exact same issue. I've found that alt+tabbing in and out works to get it to load, though I shouldn't need to.

Yes, AGM-88Cs can be shot down, especially by the S-300 system, and the SA-15 (forgot the russian name) and the Tunguska. When TALDs get released they will help with the SEAD mission. Aircraft jammers might help a bit.
