I manually add a flight plan every time on our server and rarely have any issues. Have you tested this against a full align to see if it’s just stored align issue on the ground. Once you have entered the SPs, rocker up and down to select first to last and see if that corrects them. F-16 has a phantom SP problem that has been reported.

Yes use the MAV FOV zoom to endeavor to break out closely spaced targets and see if that works. No max alt I’m aware of, just range

BN. You should be able to ripple 6 x1 to get the area coverage required for certain target layouts. Are you saying this is incorrect, that the spacing needs to be a certain distance to correctly deliver?

One reason could be targets too close together at the point of handoff, hence Mav can’t lock and crosshairs won’t collapse. Try changing Mav WPN page FOV

Have you carried out the alignment correctly? And you definitely have NAV mode and not DGFT and all master switches turned on?

RWS will give you the small white boxes and these appear dependent on Range and target size. TWS requires a constant radar paint on the target to continually update the tracking symbol. If radar paint is lost, TWS starts over again

You can also go direct to the HARM DED page from HARM WPN page. OSB 5 days UFC (assume holdover from Hornet). This will bring up HARM DED up to allow new codes to be entered.
