Well if we want to be pedantic, all trackfiles should be MSI trackfiles (there should be no such thing as non-MSI trackfiles in this regard). The main difference being MSI trackfiles with ownship radar contribution (with the contribution circle that's missing in DCS) and those without. That aside (as it's not really central to this particular report), I believe the crux of the issue (as far as I've noticed) is that the system seems to be generating/creating trackfiles in A/G mode, regardless of offboard input. -
If the A/A WYPT reference option is boxed on an unused "zeroed out" markpoint, the system seems to arbitrarily pick either waypoint 0 or waypoint 59 as the reference. Not sure what the actual behavior should be here, as Null Island coordinates should technically still be a valid reference. AA_WYPT_MK.trk

This indicates you have loaded the aircraft with more than one weapon of the same type with different fuzes. All weapons of the same type must have the same fuze.

The Hornet has Latent Track While Scan (LTWS) enabled by default when in RWS. AFAIK if L&S is designated it should support AMRAAM, although the trackfile update rate will be more dependent on the azimuth and bar scan settings. -

LITENING will remains as-is until after Sniper, then will be replaced with LANTIRN. -
Technically you don't need to take your hands off the cyclic or collective to change the direct-to, as the bezel options on the TSD are cursor-actionable.

WAS'ing a weapon will always set back to the manual range setting if the sight source is HMD, this is intended, but can be changed to any value between 100m to 50km. The reason manual ranging is better is most circumstances is how the automatic ranging works in the weapons processor. It makes an assumption that the height of the terrain along the HMD's LOS is at zero feet radar altitude. This basically means that the system assumes that the helicopter is flying over perfectly flat terrain, and ranges based on the assumed slant range instead of actual slant range.

The SEC caution light means the engine is operating in Secondary Engine Control mode. This is a backup mode if the Digital Electronic Control (DEC) system detects specific faults, or if manually selected by the pilot with the ENG CONT switch. -

A track would help us diagnose, but ensure the RPM is stabilized at 20%, not just reaching it. The most sure-fire way to ensure the engine doesn't hang-start is to wait for the SEC caution light to extinguish before moving the throttle to idle. -

Apparently they'll also shoot directly south if beyond the E/W line. -
The GAIN ORIDE switch is used to maintain predictable controllability in the event of AoA sensor or pitot-static failure (not necessarily FCS failure). Depending on the position of the flaps switch, it sets control surfaces to predetermined, fixed values to improve handling under specific conditions.
